We had a thread like this before many moons ago. I don't think my answer is much different. I know of 2 love stories in Pokemon Rom hacks. Pokemon Quartz and Pokemon Outlaw. Outlaw is satire so the love isn't credible, but it's there. I can't think of any others. The reason it isn't running rampant is because writing that kind of stuff in a game about battling monsters takes some creative skills.
